Unable to deploy applications through remote management software while Protected user is logged in

Problem
When trying to push an MSI-based install package to a computer with a Protected user logged-on using Deployment Server, Notification Server, or a third party remote administration tool (with the agent added to Protect's ignore list), the application is installed into the user's session rather than to the base.

Protect 1.1
Deployment Solution, Notification Server, or other remote administration tool.
Cause
With the program ignore list, Protect ignores the programs listed and any child processes launched by those programs. Since MSI install packages are processed by the Windows Installer Service, which is not a child process of the ignored program, Protect does not ignore it.
