Altiris port scanning blocked by SEP 12 RU1MP1

We have SEP 12RU1 running, without the firewall feature but use IPS Policy.

When Altiris tries to run a portscanner from the management server, SEP blocks the port scanning.

Do I just add the Altiris server IP's to the IPS policy >> exclude hosts to enable port scanning to happen from Altiris?

You can add the the excluded hosts list. Follow this KB article:
