Not sure what you meant by 'marked backups'. As per the Software Compatibility List, Backup Exec should be able to perform backups of SQL 2012 databases,

We are trying to backup TFS and need to be sure BackUpExec can do it properly.

You mark SQL databases or tables with certain transactions so that when you restore a couple of databases, you can restore the databases/tables to these transactions and they are logically consistent.  BE with the SQL agent is able to restore a SQL database to a named transaction (see page 824 of the Admin Guide).  However, it is up to you or your application to insert such a marked transaction and to ensure that these marked transactions are included the database backups.

If you are using a Sharepoint farm, then you just need to backup the farm using the Sharepoint agent and BE will ensure that when you do a restore the farm is logically consistent.
