We are running with some clients on MR3 and some on MR5. We want to get to RU6. Is there a best practice document about upgrading these clients by using a software distribution mechanism like SCCM or Altiris?

In SEPM there is a feature called "Upgrade Groups with Package" for AutoUpgrade, refer the following article

Title: 'Upgrading clients by using AutoUpgrade'
    Web URL: http://service1.symantec.com/support/ent-security.nsf/docid/2009101503293948?Open&seg=ent

In the SEPM Console, assign installation packages to groups one at the time to slow roll, or to the entire infrastructure for rapid deployment. We chose to upgrade our desktop workstations building by building by assigning the install packages to the appropriate groups. Later, we followed up with our server farm. This worked great for us and caught every machine as they phoned in.

Previously with SCCM, our admins would pull the advertisement after a week or so and our road warriors would miss the upgrade. With the SEPM push, they always get it.
