I have a BizTalk 2009 clustered machines and I am getting interruptions in the BizTalk services and I have narrowed it down to SEP. I want to know if there is any exclusion or changes I need to do with SEP to make sure it does not affect BizTalk. It randomly stops the BizTalk service and the only way to get it back on line to do a IIS Reset. Thank you for your help on this matter.
There is no Recommended Exclusion list for the Microsoft BizTalk.
However, I would recommend you to install the Latest Microsoft Security Patches on the machines.
As there are few vulnerabilities which you need to watchover: check this;

IF ntp feature are available please remove this feature and after check it's working or not ?
We have the following installed but have them turned off. Virus and Spyware protection, Proactive Threat protechtion and Network Threat Protection installed on the servers. I will remove the NTP and see if that helps.
