Is there a recommended exclusion list for Microsoft BizTalk.
We are trying to also rule out any issues with new Virus deffinitions being applied around the time of influx of transactions for one application.

There is no Recommended Exclusion list for the Microsoft BizTalk.
However, I would recommend you to install the Latest Microsoft Security Patches on the machines.
