  • 1.  Can SEP 12.1 scan encrypted files?

A scheduled scan scanned around 600k files. After encrypting the HD, kicked off another scheduled scan it only scanned around 200k files...

    Is this expected behaviour?

Do you mean you have implemented full/whole disk encryption?

If so, SEP should not really care whether or not the disk is encrypted, once Windows is up and running.  How long did you leave between these scans?  Are you able to tell from the scan logs (using the below article) if the number of files omitted goes up too?

    Yes, full disk encryption.

There was a 5 hour difference between scans.

The number of trusted files went up by 74, not sure on the omitted, I'll have to look.
