c:\fslrdr\fsl_xtrt created?

One of my test users informed me the 2 virtual apps we installed on his PC last week were missing.
HKEY_LOCAL_MACHINE\SOFTWARE\fslrdr was empty.
c:\fslrdr was empty except for two directories:
FSL_XTRT and
FSL_XTRT(2)
These two directories contained remnants of the original Read-Only and Writable folders.
Anyone know how these FSL_XTRT directories were created and what might have happened?

The FSL_XTRT sub-directory
The FSL_XTRT sub-directory is used as a temporary location during extraction of the VSA when the VSA is imported. Can't recall if the extracted "data" is moved to the layers RW & RO sublayer number(s) or if some kind of renaming is involved. This was the case in SVS but I would think the same happens for SWV too.
So my guess would be that the "virtual application/package" isn't successfully imported or something went very wrong during this action and therefore cannot proceed with cleaning up this folder (or removing it).

What's strange is that there were two layers and they were both imported and working last week.
It would appear that the layers were manually deleted and then something went wrong when they were re-imported but I'm sure that was not the case.
They were imported but, like you said, the FSL_XTRT process did not finish properly so that when the SVS agent restarted it 'cleaned up' the two layers and removed them. Just a guess :)
I deleted the FSL_XTRT folder and reinstalled the layers - hopefully it was just an anomaly and won't happen again...
