Hello,
First off all, be sure that SEP Manager services are running correctly and clients can be connect to that managers. Than change your revision settings from 15 to 1 and wait until all revisions clean automaticly after that change it to 15 again and wait a few revisions and check all manager contents are syncronized correctly.
Regards,
Oykun
When was the last time these two SEPMs managed to clear down their defs (if ever)?
And is there any correlation between this and when the content folders were junctioned out to the E:\ drive? (Which is what I'm assuming happened here)

We faced the same issue. Symantec's answer was, "machines which were not online for a few days, when they come back online, will try to get definitions which are older than the ones stored and SEPM downloads these files from symantec sites. This is seen in large networks."
The case is still open and is being worked on.
