Endpoint Server Migration, install packages and client communication

I recently migrated my symantec server using replication. v11.0.6300  We bought new server hardware so the plan was to migrate to the better hardware and afterwards upgrade to 12.0.

Some of the clients still showed the red arrow indicating that they were still communicating with the old server instead of the new. Will this go away when I delete the replication partner? Also, will I have to recreate any install packages or policies that I have been using?

Please be informed that the

Please be informed that the  11.0.6300 is Enterprise version, and the 12.0 is Small Business version only.

You could make and upgrade to 12.1 Enterprise version instead

What are the Symantec Endpoint Protection (SEP) versions released officially?

MSL change Priority

After you changed the priority in the MSL for the new SEPM, you shoud sync that to all clients and give some time for that. As long as not all clients switched to the new SEPM i wouldnt disconnect the replication.
If you do so, you have to exchange the sylink.xml manually or via some tools like sylink replacer
