FSA task skipping folders

Hello,
We have a large number of home directories and I am seeing certain directories being completely skipped by the archive run. There are no errors in the event log or the task report. The home directories have exactly the same permissions as ones that are archiving properly and there is nothing that I can see to differentiate them. So home\AA123 and home\AA125 will archive just fine but Home\AA124 will not be touched or mentioned in the log. I have opened a case with support which has been escalated to advanced support but while I am waiting for a reply I wanted to see if anyone has seen anything like this?

Background:
EV 2007 SP5 on W2k3 STD sp2 X64
Using a standard Vol policy
Items being missed fall into archive rules
Issue is on Netapp and NTFS file systems

Have these folders got an EVFolderPoint.xml. Basically a hidden data stream that can be seen with utilties such as ADS Spy? Can you post a dtrace of archiving run and point out the folders in question?

Ok so what it looks like here is that the FSA task does not have enough time to process all of the data before the backups kick in. So then we are starting back at square one as this is not 8.0 with checkpoints. The thing that threw me off was that I expected the archive process to run alphabetically starting with the first folder and moving down as that is the way that it is listed in the task log, but in looking at a second dtrace we noticed that it was archiving in a random order. So I have a couple questions:
1. What criteria does the FSA task use to archive, why not in alphabetical order?
2. I would think that once files have already been archived the task should fly past quickly advancing to other non-archived files. Does anyone have any suggested workarounds until we can get to 8.0? I know we can extend the archive window also. I am sure we are not the only ones running into this issue?
