I'm going to be setting up an environment with Microsoft server 2008 standard as the base then w/hyperV, two virtuals one being SBS server 2008, and Standard server 2003. I need to know how to load and where to load Symantec backup exec SBS premium edition 12.5

You have to install Backup exec on the Sbs server as you have the license for SBS premium ....
Its recommended to install BAckup exec on a seperate server ..
you can backup the other server by installing the remote agent

I just called Symantec they stated that I can load symantec backup exec on my base server 2008 and then i would need to purchase the HyperV agents and load them and then this solution will work.

You can load Symantec Backup exec on windows 2008 but the SBS license would not work on windows 2008 system ...It has to be Windows 2008 SBS edition .... Hyper v agent can be Optoinal ..But is Good to have that but would be expensive i guess ..
