SEPM does nothing but manage clients. In and of itself SEPM performs no protective functions. You MUST install a client on the SEPM in order for it to be protected.
This is layed out in the admin guide fairly clearly and even gives you warnings during SEPM installation.
No. Per the documentation SEP will automatically exclude the appropriate directories for Windows-based systems including Domain Controllers, Exchange, and SQL servers. (oh ya, and SEPM's).
an MR2 client will automatically exclude Exchange, Domain Controller folders and files (if installed on a DC) and if installed on a SEPM with embedded DB, the embedded DB files themselves
