We have an internal file linked to from our internal intranet site that gets picked up by Download Insight.  Is there a way that I can submit this file to Symantec so that it may be analyzed and whitelisted?

As an addition to whitelisting, it should be possible to create an exception for the file.

In the SEPM console, try the following:

    Clients > [Group] > Policies > Exceptions policy > Exceptions >
      Add|Windows Exceptions|Applications

In the emerging formular your internal application should be visible. Now you can determine the appropriate action for it.
