Hi,
We are looking to consolidate a number of Windows servers onto a NetApp Storage SAN.
How do we license the product based on about 6TB of server User data?

We do not typically recommend scanning user's profiles with Protection Engine. If this is a requirement, you will want to deploy a few servers to handle that heavy of a load.
The link Brian posted is helpful. Basically the product is licensed per seat.
