I'm thinking to move the SEP Manager embedded database to MS SQL 2008. Actually We have almost 5000 machines and I would like to know the real benefits to do this migration.

it depends on your network
if you have around 5k clients then you can select embedded ; no problem with both of these
Here are the steps on how to do it:
Symantec Endpoint Protection Manager: Moving from the embedded database to Microsoft SQL Server
SQL server will allow for greater growth as embedded is limited to 5k clients.
