I have my test filter assigned to my new maintenance window but the patches still show as set to run at the main time.
Probably option to override maintenance windows is enabled in Default Software Update Plug-in policy(Settings > Agents/Plug-ins > Software > Patch Management > Windows > Default Software Update Plug-in Policy), so installation of patches does not respect closed Maintenance Window.
BTW, Is my understanding correct that you need environment where all machines, except a number of machines from specific filter, can install patches in any time and machines from mentioned specific filter have to install patches at night only?
Different schedule for installation of patches may be defined in Default Software update plugin policy without using SMA Maintenance Window. But in case if SMA Maintenance window is enabled as well, installation of distributed software updates will be invoked as soon as SMA maintenance windows opens on client
You may define 2 different Software update plugin policy - default and custom.
Actually Default Software update plugin policy already exists. This policy is applied to Windows computers with Software Update plug-in installed and not included in other Software Update Plug-in policy.
To create another Software update plugin policy, just clone existing default policy and assign it to required targets.
You may define separate schedules of patch installation for specific group of computers and for the rest machines.
