In Altiris Agent log there is:

In System\view installed updates there is info that the update has been installed. In Altiris Agent there is status failed. I tried to manually run aexpatchutil.exe /C and /I and status is still the same - failed rescheduled

Could You please provide some additional details?

What version of IE is installed on this machine? (Please provide full version from Help > About Internet Explorer)
Could you please also provide version of IE from registry (Open your registry and go to HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Internet Explorer)

Please run Windows Assessment Scan on machine where installation of ms12-037 is actually failed and send us with STPatchAssessment.log & STPatchAssessment.xml from client directory C:\Program Files\Altiris\Altiris Agent\Agents\SoftwareManagement\Software Delivery\{6D417916-467C-46A7-A870-6D86D9345B61}\cache\

Version of IE is 7.0.6002.180055. In registry there is Version 7.0.6002.18005. W2kVersion is the same 7.0.6002.18005.

There is not SoftwareManagement in Altiris version 6.x. I am sorry to not write version of Altiris. This issue happens in version 6.x. Last version of 6.x patch man.

when I tried to execute Windows6.0-KB2699988-x64 manually I got window with "The update doesnt't apply to your system"

In Control panel\Installed updates I can see KB2699988 is installed.

HKEY_LOCAL_MACHINE\Software\Microsoft\Windows\CurrentVersion\Component Based Servicing\Packages\Package_for_KB2699988~31bf3856ad364e35~amd64~~6.0.1.2

It would be great if you could provide below file version

1. mshtml.dll - at both %windir%\system32\ and %windir%\syswow64\ locations
2. mstime.dll - at both %windir%\system32\ and %windir%\syswow64\ locations
3. urlmon.dll - at both %windir%\system32\ and %windir%\syswow64\ locations
4. wininet.dll - at both %windir%\system32\ and %windir%\syswow64\ locations

In registry there is

At the end we have 6.0.1.1 and you provided 6.0.1.2.
