This issue has been solved. See solution.
Sir
My sem5.log has occupied 15 GB. and Backup file 2GB.As my Disk space got full ,I removed both files to a different machine.and started SEPM.It was not coming up & I found that Synnamtec Embedded Database has stopped. After copying again SEM5.log it started working. Is the working of SEPM dependent on this log?Is this log gets updated automatically?
In my console, already Truncate transaction of logs every 4 hours & Rebuiding of Indexes weekly givenPlease guide me.

Are you using SEP 12.1 RU1 Small Business Edition? If so, you may be encountering a known issue. it is fixed in ru1 mp1

Sirs
As per First suggestion I have done and now sem5.log is 2 .06 Mb.
As per 2nd suggestion my SEPM has all the options ticked as desired.
Thank you Sirs.
But still I have some queries. My sem5.db is 2.43GB. Inetpub folder is 4.90GB out of which client package folder is 0.97GB and Content folder is 3..70GB.Only one Backup is configured to store and it is around 2GB.
All these files are in normal size or needs fine tuning? Please reply.
yes these are normal based on the content revision you want to keep.
