Before Upgrade you need to turn off SEPM replication

    Below articles applicable SEPM 12.x

Turning off replication before an upgrade from Symantec Endpoint Protection 11.0

You DO NOT need to break replication:

    Replication in 12.1 and later

For SEP 11, you had to break replication between SEPMs by deleting replication partners before perform a SEPM upgrade. Failure to break replication could result in corrupt databases. SEP 11 replication did not perform version checking. SEP 12.1 and later prevents the need to disable replication prior to upgrade. Starting with SEP 12.1, replication performs version checking, and eliminates cross-version replication corruption.

Note: When you upgrade from SEP 11 to SEP 12.1, you must still break replication.

If you mean, one SQL DB is connected 3 SEPM servers(just to clarify, this is not replication), just turn off the the SEPM services on all the 3 SEPM servers before upgrading the SEPM. After the upgrade is complete on one server, the other 2 SEPM won't be able to connect to DB until you upgrade them as well.

If you mean that 3 SEPM servers (with their own individual databases) are configured to replicate (whcih syncs the data on all 3 databases), then you will need to delete thje replication partner on all the SEPM servers before the upgrade. Once the upgrade is complete, the replication partners need to be added again.

two other db are of some other inhouse application which are fetching data from sepm database server, there is only 1 SEPM Server
