Repackaging via a remote desktop session

This issue has been solved. See solution.

Are there any risks involved with connecting via remote desktop to a pc and repackaging remotelly on this pc.
Wise Package studio is installed on the remote machine.

Should be no problem

Back in 2005, I was packaging on VMWare virtual machines hosted on ESX server, with the virtual machines accessed by RDP. There were no issues with packaging this way, so I do not expect you to have any issues with your setup.
Just bear in mind that packaging involving any hardware - US devices, dongles, etc, WILL require you to attach these devices to the remote machine.

I too have had to remote into a work computer in the middle of the night to create a package. No issues va RDP.

Might

There maybe in some very rare issues, with repackaging via RDP.  I would make sure you connect to the root console session.  like this mstsc /admin or mstsc /console.
