Endpoint Protection

It is recommended that Endpoint Protection be run weekly with no other programs running since it is resource intensive. 

My computer has a large power draw so I shut it down when not in use. Is there a way to run Endpoint such that the computer turns on, say in the middle of the night, opens and runs Endpoint for the total duration of the process? It would be great if it shut down the system too after but I can turn if off in the morning.

Not possible. It would only run if the scan was missed (assuming it was configured to do so). It wouldn't be able shut it down after, this is not an option.
