This issue has been solved. See solution.
Hi.
 
I run the backup , it reset all Archive bit, also I ran  Attrib -A *.* /s to make sure of it.
 
I am using the safety copy  : after backup  for exchange mailbox.
 
I always need to restart the storage service to get effected( item get deleted on orginal exchange store).
 
Does anybody know when exactly the item get deleted after backup?
 
Is that after task run ? I have tested that one. It didn't work neither.

when you start the storage service it will restart a process called storagefilewatch which is the one which will start the post processing.  The process will see that the archive bit has been cleared and send a post processing to the agents to get the item turned into a shortcut.

By default it is 12 hours or whenever Storage Service is restarted.
 
In your Registry_Value.pdf/chm look for

FileWatchScanInterval
