Should I continue this practice using SEP?

Tamper protection is disabled only under certain circumstances , It is not advisable to disable at if it is not needed.

Tamper Protection can cause unpredictable results during migration from SAV to SEP. So we request to turn off Tamper Protection before starting the migration.
    .
If Tamper Protection is enabled, you can choose the action that it takes when it detects an attempt to tamper with Symantec software. You can also have Tamper Protection display a message to notify you of tamper attempts

So there is no need to disable Tamper protection in SEP .

In SEP we disable Tamper Protection Only  in rare senario when :

    1.For  Performance Optimzation of Client
    2. Conflict with other Software /Application and Exclusion for TP is not working

Title: 'Symantec Endpoint Protection Client configuration changes for performance optimization'
    Document ID: 2007102311173048
    > Web URL: http://service1.symantec.com/support/ent-security.nsf/docid/2007102311173048?Open&seg=ent

Tamper Protection protects Symantec processes against attack so it should not be disabled.

In the past we had to disable Tamper protection because it (almost always) interferred with our SMS deployment of software updates.

Tamper Protection also interferes with BackUp Solutions.Sometimes if there is application which connects to remote database some times TP blocks that as well.
