Every time when some user start System Scan popup Showing.

Hi,
Have you checked the option 'Allow startup scan to run when users log on'.
Navigate thought the following path to check the settings:
SEPM --> Policies --> Virus & Spyware Policies --> Edit assigned policy --> Under windows settings --> Administrator defined Scans--> Startup & Triggered Scans --> Allow startup scan to run when users log on
Also you can change scan progress settings to 'Do not show scan progress'

Login Sepm Console
Go to Policies.
Then click on Antivirus and Antispyware Select Antivirus and Antispyware policy
Click in Advance under Administrator-Define Scan Tab
Uncheck the Run startup when user Logon
Then Ok.
Apply the same to group where you want to assigned
