is it possible that scanning will be affect on system speed?
Make sure Policy below is not implemented however Regular scan should be scheduled , ie weekly Scan in the Entire network.
How to turn off Active Scan when new definitions arrive?
Solution: -Open the Symantec Endpoint Manager
-Click on the (policies) tab on the far left side
-Highlight (Antivirus and Antispyware) under the (View Policies) column
-Highlight the policy in question under the (Antivirus and Antispyware Policies) window. If you have not created a new policy, select the existing policy.
-Within the middle column under (Tasks) select (Edit the Policy)
-A new window will open.
-From the new window, there will be a menu on the left side, select (Administrator-defined Scans)
-From the (Administrator-defined Scans) window on the right side select the (Advanced) tab
-Unselect (Run an Active Scan when new definitions arrive)
-Either update the policy from the manager/client, or wait for the next update cycle
The DefWatch QuickScan has been renamed to an Active Scan in SEP 11

If above policy is implemented SEP will scan as soon as new defination are pushed or pulled by the Client .
Might make little difference during normal business hours.
Depends on what version you're on and the specs of your machine. 11.x you might see a performance hit. 12.1 has a much better scan engine and at least for me performance has been great.

If your SEPM is at 12.1 then disabling active scan will be done through steps below
Open the SEPM console
1) Open the SEPM console using the credentials
2) click on the Policy tab
3) Click on the Virus and Spyware Protection policy that has been assigned to the group on which you see the active scans are running.
4) Click on the Administartor Defined Scans
5) Click on the Advanced Tab
6) Uncheck the Option of "Run an active scan when new definition arrives" and save the policy.

Try setting the scheduled scan for a different time during the day. If the machines are never shut off, schedule the scan for in the evening or early morning. If the machines are shut off at night and on weekends you could try setting the scan time for when the least amount of people would notice it, like when most people are on lunch.
