Is there anyway of changing the format or contents of the emails sent from SEPM? It used to be in plain text as far as I can tell but since upgrading it changed to HTML

Yes, it has changed. The Reports would come in .mht format, whereas the Information Notification would be in readable format (probably .txt) in the Outlook.
However, this could not be changed.
