Slow network backup. Symantec backup exec and Enterprise protection

I have a problem with the backup system. Before I installed Enterprise protection on the fileserver and backupserver, the full backup job took 29 hours. After I installed Enterprise protection the time for the backupjob was 48 hours. The job now took 19 hours longer without any filechanges och backupchanges. Now, when I am back from my vacation it nearly takes 80 hours to backup 3 TB of data. Has anybody a solution for this?
There are 2 windows 2003 servers. One works as fileserver and one as backupserver. The fileserver has NAS disk attached to it with a cat6 cable to the disksystem. The backupserver takes the backup over the network to a local disksystem attached to the backupserver. But I don't think its the network because it all changed when Enterprise was installed.
The backupserver runs Symantec backup exec 12 rev 1364 (SP3)
Enterprise protection on fileserver (uninstalled from backupserver) 11.0.4202.75 (MR4_MP2). I know there was a fix for slow backup jobs in the MR4_MP1 release but it doesn't help me. Do I need to uninstall Enterprise and then reinstall it again? I have uppgraded it from earlier versions.

With Symantec Endpoint
With Symantec Endpoint Protection 11.0 installed, system backups run slower than usual.
Cause:
In Symantec AntiVirus, scanning files that are being backed up is disabled by default. In Symantec Endpoint Protection, it is enabled by default.
Solution:
To disable the scanning of files that are being backed up, follow the below steps:
In the Symantec Endpoint Protection Manager, go to Policies
Open the Antivirus and AntiSpyware policy.
Select File System Auto-Protect.
Click on the Advanced Scanning and Monitoring button.
Uncheck Scan when a file is backed up. Additionally, further performance improvements may be gained by choosing "Scan when a file is modified" instead of "Scan when file is accessed or modified."
Click on OK to save the change.

I seems that after I upgraded from MR4_MP1 to MR4_MP2 there has been a small improvment. Backup now only takes 69 hours instead of 77.
I have rechecked the configuration for network scanning and scanning files when backed up but this was already configured by me. One change after your recommendation is now that files are only scanned when modified.
The backupserver is now working without endpoint installed on it. Is there any advantages with reinstalling it again? There is a configuration, trust remote computers running auto-protect.

For protecting the local
For protecting the local file system of that computer you need a Antivirus on it.
You can strip down the other features,Disable Tamper Protection..
Have File System Auto-Protect set to Scan files when modified.
