This issue has been solved. See solution.

We have currently configured 4 SEPM's running SEP 12RU2 with 2 servers -SQL 2012 running a failover/clustering mode.

SEPM's are configured with the primary SQL server only.

What happens on the SEPM's when the 1st SQL server failsover and the 2nd SQL server startsup. Do I have to make any changes on the
SEPM to have this ready or will the SEPM's connect automatically to the 2nd SQL server  and then reconnect to the 1st SQL server once its
operational again.

This is for SEPM's and not SQL related. Is there any documentation for SQL configuration - failover / cluster

I guess I have to setup a replication partner pointing to the secondary SQL server if the first one fails.
