Probably there is PHP

Probably there is PHP installed globally as an IIS extension so when IIS hits .php file it's calling different interpreter that php-cgi.exe in SEPM folder.
Easiest workaround is to uninstall conflicting application.
If you can't do that then you will have to look for some PHP configuration (which I'm not familiar with).

In IIS 7.0

Check what is the mapping of the php location in the IIS in Web service Extensions
