I would suggest to perform it in two phase
Phase 1:
Step 1: Create an upgrade plan
Step 2: Back up and prepare for disaster recovery (critical)
Step 3: Prepare Symantec Endpoint Protection 11.x managers
- Disable replication
- Disable the "Protect client files and registry keys" Application Control Policy
- Remove client packages assigned to the client groups
Step 4: Enable local authentication
Step 5: Stop the Symantec Endpoint Protection Manager service
Step 6: Upgrade the Symantec Endpoint Protection Manager
Step 7: Enable replication after upgrading
Step 8: Upgrade the Symantec Endpoint Protection clients

Let the clients start communication with new manager, let the replication complete successfully.
