Is it possible to upgrade SEPM from 12.1.2 to 12.1.3 within the program? Or will I need to download the full software from the download site?

it will be full upgrade i.e. you need to download the setup of SEPM for upgrade.

You have to download the SEPM 12.1.3 setup and then install it. you can not upgrade within the program.

I also need to upgrade from 12.1 to 12.1.3. I have never upgraded SEP. When I go to fileconnect and put in the only code I have, I'm given my current version to download. Where do I get the code for 12.1.3?

So your current serial does not display 12.1.3?

You can call support and have them send you a new one.
