In most cases where a customer will be doing a domain migration I suggest running C:\Program Files\PGP Corporation\PGP Desktop\pgpwde.exe --change-userdomain --disk # --user %login% --new-domain %domain%. This can be done as the end user, as part of a migration script and should work either before or after the actual change in domain name. (Replace #, %login% and %domain% with the relevant values.)
