I noticed that your case is still open.  Please use the case to continue to troubleshoot the issue.  However it looks like this is an issue with Microsoft's Crypt32.  This would require an update from Microsoft and cannot be fixed in SEP.

We have Tried both of your suggestions and we still have the issue with all of our 500+ Windows 2003 servers.

It is because the certificate registration process that has been used by Symantec in the SEP V11 product is designed for Clients which are at Windows Vista or Server 2008 or newer, Server 2003 cannot successfully use this process!
