Does Citrix store application usage data for each user, and if so, where can it be found as I am interested in creating a custom inventory scan that will extract that information?

I don't think that this is stored on the Metaframe host.  Rather I think that this information is in the Citrix database (for the lack of a specific name for it).

SK, I just chatted with my Citrix guys and they told me that the stock SQL database only holds administrative information, like apps, users, etc.

An add-on product for Citrix called EdgeSite is the monitoring platform for XenApp and that's where it collects usage data, among other information.  That is also a SQL database.
