     When running a backup every night these files - 2 SEM5 files are skipped.?????

    Which backup software you are using...
    You can schedule the bakcup in SEPM... its available under admin--->Server--->properties of db server...

     Sem5.db is the database file for SEPM

    As Srinivas suggested the best option for taking backup for SEPM is schedule it in SEPM itself...
