I'm looking to install a SEP environment for approximately 6000 client PC's.  Our DBA's have asked if the MS SQL database requires its own instance or if it can be shared with other application databases (on the one instance) and what performance hit will it have on the other databases.  From my searches I haven't found any definitive answer.  Any help would be greatly appreciated.

    Thanks

SQL would be better for clients numbering 6000. You can create an new instance of DB while installing SEPM on the DB ( MS SQL) on which other DB's are running.

You need to ensure that the SQL has the best H/W configureation to manage the other DB's along wioth the SEPM. Recommended is multicore with 4 GB RAM ( only for SEPM).

'Best Practices guide for Installing the SEPM11 RU5 with a SQL Server 2008 Database' link goes to a "not found" error page.  A few other KB articles hints that SQL 2008 is supported with RU5, but none of the SEP documents confirm that.

Is MS SQL Server 2008 supported?  And can you please re-link the "Best Practices Guide" associated with 2008?  Thanks.

RU5 supports SQL 2008 - we have it deployed in this exact scenario to migrate slightly more clients than the OP has.

I guess these articles would have been called back for few Additions/Corrections  and should be back online in few days.
Yes SQL 2008 is supported in ( only in ) RU5

However if it helps , In Instllation guide for RU5 the steps are given for :

Migrating to Microsoft SQL 2008 from a previous version.

Installing and configuring Symantec Endpoint Protection Manager with a SQL Server database
