Hopefully this is a simple question. What size should the custom logo be(pixels)?

Not sure off the top of my head, but it'd be easy to find out. You can track down what logo PM is currently hooked up to off the portal settings page, the find the file in Win Explorer, and just observe the Properties.
Ours is 136 x 50 and it looks and fits well without any disortion. Hope that helps a little.
188 x 60 here and it displays fine without being resized. Based on this and jpellet's finding, it appears there is some flexibility here and you aren't locked into a specific size. There may be a maximum, though.
