Yesterday I upgraded our two SEPMs to 14 RU1 MP1 from RU1 and replication worked before and afterwards for 12+ hours and then it has been failing the following error:

Unable to fetch changed data from remote site [Site_sepm2]: For input string: "${visibilityMockSequenceNum}"

Metadata with Id DBBAD5C70A4B02EE3345CCC495BA78FB could not be merged

According to https://support.symantec.com/en_US/article.TECH248311.html this bug with 14 RU1 was fixed with RU1 MP1.

My environment consists of two SEPMs on Windows Server 2016 (with all Microsoft updates released through the in the end of 2017) with embedded databases. I have created a case, 13884670, but don't have high expectations based upon previous tire 1 support from Symantec. Any ideas or suggestions?

I hope you had taken a backup before the migration.

I would recommend you to perform a disaster recovery of the SEPM to earlier version.

Once done, perform the migration again. 

NOTE: When performing the migration, please ensure you have the replication disconnected between sites.

I didn't disconnect the replication because the latest document from Symantec https://support.symantec.com/en_US/article.TECH247759.html no longer lists disconnecting replication. With previous migrations (upgrades) I had, but because it wasn't listed anymore I didn't do it this time. After this migration replication occurred every 2 hours without any problems for over 24 hours and then give the above error.

I have even tried to deleting the replication partner and then re-enabling replication, but still same error. Support is still analyzing the logs on the case.

Just in case support can’t resolve in the morning, we are restoring these VMs from back from before this failed migration/upgrade.

Support had me flush the transaction logs and rebuild indexes on both servers and then manually replicate again, which resolved my problem. Also you don't need to disable replication for upgrades to SEPM with 14 RU1.
